Anyone using CPQ and Clari and facing issues with Primary Quote changes?

Posting on behalf of a customer here but has anyone noticed some strange behaviour using Salesforce CPQ and when Primary Quote is changed?

Here’s the issue: a Primary Quote is changed in CPQ but in the Opportunity Field History the Opportunity amount is changing to the value of the Old Primary Quote + New Primary Quote. The downstream impact is that this then impacting the Clari colour coding and it’s only showing things in red. 

Seems that there might be an underlying Salesforce issue, as per this thread:

...but seeing if anyone else here is facing this issue.
